Most merchants check their Shopify bill once: when the credit card charge comes in. They see the total, check it against last month, and move on. But the line items on that invoice tell a much more detailed story — one that can reveal hundreds of dollars in avoidable spend.
This guide walks through every section of the Shopify billing invoice — what each charge type means, how to download the full CSV version, and what to look for to catch waste or errors.
How to access your full Shopify invoice
The standard Shopify billing page shows a summary. The detailed invoice — the one you need for a real audit — is the CSV version.
Shopify Admin → Settings → Billing
Click "View detailed bill" next to the billing period you want
Click "Export" or "Download CSV" — this gives you every line item
Download 3 months at minimum; some charges are quarterly or irregular
Use the CSV, not the PDF. The PDF invoice is formatted for accounting, not analysis. The CSV lists every charge individually with app names, amounts, and billing dates — exactly what you need to audit your stack.
Every charge type on your Shopify invoice
Shopify subscription fee
What it is
Your monthly Shopify plan cost. Basic ($29), Shopify ($79), Advanced ($299), or Plus ($2,300+). This is a fixed charge billed at the start of each billing cycle.
Watch for: Merchants who upgraded their plan and forgot to downgrade after a high-traffic period pay for a tier they no longer need. The Advanced plan vs. Shopify plan difference ($220/month) is significant.
App subscription charges
What it is
Monthly recurring charges for each paid app. Each app appears as a separate line with its name, plan tier, and amount. These are billed by Shopify on behalf of the app developer.
Watch for: Apps billing under names different from the app store name. "Klaviyo Inc" might appear as "Email Marketing by Klaviyo." Keep a reference list if your team is large.
App usage charges
What it is
Variable charges based on usage within an app. Common in SMS apps (per-message credits), review apps (requests sent), and upsell apps (percentage of attributed revenue). These appear as separate line items alongside the base subscription.
Watch for: Usage charges can spike dramatically during campaigns. SMS send-volume during BFCM can generate 5–10x normal usage charges. Set billing caps in apps that offer them.
App one-time charges
What it is
Non-recurring charges from apps — setup fees, data migration costs, feature unlocks, or theme purchases. These appear once and don't repeat.
Watch for: Often forgotten because they're not recurring. Can be significant ($200–500 for a theme or migration tool).
Transaction fees
What it is
If you use a third-party payment provider instead of Shopify Payments, Shopify charges an additional transaction fee on every sale. Basic: 2%, Shopify: 1%, Advanced: 0.5%, Plus: 0.15%.
Watch for: Stores on Basic doing significant volume are paying 2% on every transaction. Switching to Shopify Payments eliminates this fee entirely — and Shopify Payments rates are competitive with most processors.
Shopify Payments processing fees
What it is
Credit card processing rates through Shopify Payments: Basic (2.9% + 30¢ online, 2.7% in-person), Shopify (2.6% + 30¢ online), Advanced (2.4% + 30¢ online).
Watch for: These are competitive with Stripe and Square for most stores. High-volume stores (>$500K/month) should compare against enterprise processor rates.
Shopify Shipping labels
What it is
If you purchase shipping labels through Shopify, those costs appear here — separate from any third-party shipping app fees.
Watch for: Merchants paying for both Shopify Shipping labels and a third-party shipping app are paying for overlapping infrastructure. Pick one primary fulfillment workflow.
Shopify Email sends
What it is
Shopify Email is included for the first 10,000 sends per month. Beyond that, it's $1 per 1,000 emails (approximately). This appears as a usage charge.
Watch for: Merchants using both Shopify Email and a separate email platform are paying twice for email sends. Consolidate to one.
Credits and refunds
What it is
Negative amounts on your invoice — prorated refunds when an app is cancelled mid-cycle, or credits from Shopify for billing errors. Usually appear alongside the charge they offset.
Watch for: Credits don't always match the exact cancelled charge. Verify that cancelled apps are fully credited and not partially billing into the next cycle.
Red flags to look for on every invoice
Any app name you don't recognize — research it before dismissing it
Charges from apps not currently in your Shopify Admin → Apps list (zombie apps)
Usage charges that spiked significantly without a corresponding campaign or event
Duplicate app names or similar-named apps in the same category
A Shopify plan tier higher than your operational needs
Transaction fees — only present if you're not using Shopify Payments
Shipping label charges + third-party shipping app charges in the same month
Multiple email platform charges on the same invoice
The invoice is the ground truth. Shopify Admin → Apps only shows installed apps — it doesn't show what's still billing. The CSV invoice shows everything.
